The first superpole session, which saw Lorenzo Savadori and Leon Camier go through, ended with the engine of Saeed Al Sulaiti breaking down and spilling oil on track.
Following a 20-minute delay, Superpole 2 kicked off with Rea, Sykes, and the Ducatis of Xavi Fores and Chaz Davies only separated by 0.07s in the top four.
Meanwhile, the latter's teammate at the factory Ducati team, Davide Giugliano crashed before setting a time and missed the first half of the session.
However, he started the second stint earlier than the rest of the field and took provisional pole by half a second.
The Italian was soon shuffled down the order with Rea retaking the top spot, his 1m34.257s time giving him an advantage of three tenths.
Yet, he ended up settling for second thanks to Sykes making a last-second improvement.
Fores took his best qualifying result of his campaign in third, followed by Yamaha's Alex Lowes, who returns to action after skipping the previous round due to injury.
The Briton narrowly edged out Savadori's Aprilia and Nicky Hayden's Honda as Giugliano completed the top seven.
Camier ended up eighth with Davies only settling for ninth, four tenths slower than non-factory Ducati rider Fores.
Michael van der Mark, Markus Reiterberger and Jordi Torres rounded out the SP2 order.
