Running a combination of medium front and hard rear tyre, Marquez set his best time at the end of the 20-minute session, a 2m04.070s, to beat Yamaha man Vinales by 0.169 seconds.
Vinales used medium tyres front and rear throughout the session, getting within 0.034s of Marquez with his penultimate time before his rival's last-minute improvement.
The best of the rest was Marquez's teammate Dani Pedrosa, more than a second further back. The diminutive Spaniard briefly went fastest on a 2m05.310s, using a soft front and hard rear, before slipping back to third in the closing stages.
Valentino Rossi, running a medium-hard combination, was fourth fastest, 1.322s off the pace, while Cal Crutchlow (LCR Honda) was the best of the independent riders in fifth a further two tenths back.
Tech 3 Yamaha pair Johann Zarco and Jonas Folger were sixth and seventh, followed by Danilo Petrucci (Pramac Ducati), Aleix Espargaro (Aprilia) and top factory Ducati rider Andrea Dovizioso.
Jorge Lorenzo was 12th fastest, two tenths slower than his teammate and one place behind Suzuki's sole remaining rider for this weekend, Andrea Iannone.
Espargaro, Scott Redding (Pramac Ducati) and Hector Barbera (Avintia Ducati) all suffered crashes, with the first-named falling for the fourth time this weekend before recovering to record the ninth-quickest time of the session.
