The Mercedes driver, who failed to set a time in the morning, posted a best time of 1:39.790 to finish nearly four tenths of a second ahead of the Ferrari of Kimi Raikkonen.
Raikkonen split the Mercedes, with FP1 pace-setter Nico Rosberg down in third position ahead of the Red Bull of Daniil Kvyat.
Williams driver Valtteri Bottas completed the top five in a session full of car problems and complaints about the tyre degradation and poor grip.
Hamilton joined the action over 35 minutes after the session had started, as his Mercedes team worked on solving the problems that hit the Briton during the first session.
He had more trouble, however, losing his telemetry right after he started running, something that forced him to pit right away. He managed to return to the track, but later complained about problems with the downshifts.
Red Bull's Daniel Ricciardo also had a troubled practice, the Australian spending most of the session in the pits.
Ricciardo managed just seven laps before he was able to complete a final installation round in the dying seconds of the session.
Teammate Kvyat also reported problems near the end of the session.
Lotus drivers Pastor Maldonado and Romain Grosjean had their running restricted too, the Frenchman's day coming to an early end as the team investigated a problem with his car.
He managed just seven laps on his way to the 18th quickest time while Maldonado covered 15 and finished down in 11th.
The McLarens were 16th and 17th, with Fernando Alonso ahead of Jenson Button, both nearly three seconds off the pace.
Manor continued to make progress after hitting the track for the first time in first practice, Will Stevens the first man to leave the pits in the second session. He covered 12 laps.
Teammate Roberto Merhi's session came to an early finish, however, the Spaniard losing control of his car some 35 minutes into the session at Turn 11 after just six laps.
The incident triggered a red flag as the Manor was recovered from the gravel.
