The GP2 regular joins team regular Tor Graves and local man Shinji Nakano in the returning #45 Manor Oreca 05-Nissan.
It will be the first time that the British squad has fielded two cars since July's Nurburgring round, after the team dropped down to a single car for the most recent races in Mexico City and Austin.
Lynn is no stranger to WEC machinery, having taken part in last year's LMP1 young drivers' test at Bahrain for Toyota. He was also in contention for a Jaguar Formula E seat, but lost out to fellow GP2 driver Mitch Evans.
Stanaway, Long return to action
Elsewhere on the Fuji entry list, GT aces Richie Stanway and Patrick Long will be back in action with their respective teams, Aston Martin Racing and Abu Dhabi Proton Racing, having both skipped the Austin race.
Stanaway was away on Supercars duty at Sandown, having his place taken by Fernando Rees, while Long was replaced by Kevin Estre with the American at Sonoma racing in the Pirelli World Challenge.
Larbre driver Yutaka Yamagishi is also returning for his home race after missing out on racing at COTA, where his placed was filled by Lars Viljoen.
