The Norwegian driver, at the wheel of the Jenzer Motorsport car, dominated both the morning and the afternoon sessions, setting the benchmark before the lunch break as teams focused on longer runs in the afternoon.
Varhaug's best of 1:34.687 was nearly half a second quicker than Luca Ghiotto's best, the Trident driver finishing in second ahead of Formula 3 European champion Esteban Ocon.
Matheo Tuscher completed a strong day for Jenzer, with the fourth fastest time of the day, ahead of yesterday's pace setter Jann Mardenborough in the Carlin car.
The day was interrupted twice when Campos Racing's Zaid Ashkanani stopped in the morning and again later in the session at Turn 14.
The GP3 season kicks off at Barcelona on May 8-10.
